Use gsettings:
gsettings set org.gnome.desktop.interface gtk-theme 'Adwaita-dark'
gsettings set org.gnome.desktop.interface color-scheme 'prefer-dark'
Adding
[Settings]
gtk-theme-name=Adwaita-dark
to $USER/.config/gtk-4.0
and $USER/.config/gtk-3.0
should do the trick.
