My 2 cents, don't wear anything under the leggings. They are designed for moisture transport away from you. Anything under them will trap moisture and be bad for you or negate the function of the leggings. I found, in cold weather, I put shorts over them.

A gusseted or more complex inseam will bode well for longevity. Not sure about whether that better handles your bits but I can understand why that could help.
Generally speaking, I didn't think you wear any undergarments with them. Are shorts over the top definitely out of the question here? I like having zip pockets when I'm doing anything remotely active, I've not had inner layers with pockets before.
Full discloaure: I've not worn leggins for running, but I've worn a compression layer for resistance training in the past which I would presume are sort of similar. I'd wear shorts over those because otherwise they'd be a bit revealing (but also pockets).
